Skulls in Europe, and most of the world, were used to depict the concept of memento mori, which is the remembrance that we all die, that we're all mortal, so our actions in life matter and that we need to try to make them count for as much as they can. There are thousands upon thousands of paintings of skulls representing this concept all throughout museums all over Europe. Swastikas, skulls, and black sun symbols are now considered evil because of the Nazis, but not a single person would have even blinked at a swastika or a black sun or a skull prior to the 1940s.
Also, even in places like Mexico today you have the Day of the Dead which has skulls all over and isn't about being evil.
